You can go into the web browser my.pogoplug.com and eject any partition you don't want to see.
There is a possibility that they may come back after a power reset so before ejecting I would recommend you turn off all transcoding, sharing, etc in the media setting before ejecting. That way if they do come back all you have to do is eject again.
I have a drive with several partitions (used for backing up operating systems, etc.). I DON'T want most of the drive's partitions showing up in Finder, on my Desktop or at my.pogoplug.com (just the main partition with my data, music, etc.).
Is there a way to select which partitions of a drive I want to show up and which I don't so I can hide those that I never want to see (unless I plug the drive directly into my computer)? If it matters, I'm using the MAC version of the software and do have a premium account.
