I use handbrake to transcode my videos as well. You have to make sure that the "web optimized" button is checked for every transcode. This is the only way i know of to get videos to stream via the web browser. If the transcoding on the pogoplug takes no time at all, I would a agree with you that it is not working properly. Try taking one of your shorter videos and encode it with handbrake using the method stated above. If that is successful try it with all of your videos.

I recently purchased a pogo pro and have been reading a lot of topics about watching video and whether to transcode or not to transcode. When trying to view media outside of my home network, I have had problems getting the media to stream. This is the case whether I am on 3G or a wired internet connection. I have played around with many of the settings and currently have it set up with the stream to PS3, etc, "Enabled", "Auto-generate full transcode", and both meta data and thumbnails to "ASAP".
Now when I go to view files, it doesn't ever seem to pull them up outside of my home network and even inside it seems to take a while. But the thing I don't understand the most of the transcoding. All comments I have read over the forums state that transcoding takes FOREVER. I would have to say that is wrong in my case. Transcoding takes no time at all. And with that, I don't think it is actually transcoding.
A file, whether full 2 hour movie, 50 minute show, takes probably 20 seconds to transcode per watching it on my.pogoplug.com. The percentage doesn't even get to 1% and it is off to the next movie in the list. What gives? I don't believe that should be the case. It also does not show my drive decreasing in storage capacity. So am I right in thinking these aren't transcoding?
I encode all of my media using Handbrake with the AppleTV preset. Movie file size range from 1-1.5 gb and shows around 400-600mb depending on length obviously.
Anyone have any ideas? Is this right?
