Is there a way to pre encode my video file before uploading.

I have used handbrake in the past but is now not supported for Ubuntu 10.04.

Any suggestions?

I'm not overly familiar with video encoding clients for Ubuntu, but as long as you're using MP4 H.264, you should be fine using pretty much any video encoder. I'm hoping some Linux users will chime in on this one!

It appears that the Pogoplug is using FFmpeg to transcode.
Might take a look here at using it with Ubuntu.
