I manually deleted some media files from the usb disk that is connected to the pogoplug by logging into the system using ssh and then removing the files from the mounted disk. However I still see the preview squares in the site's "My Media" section - how do I get rid to those?

Since you essentially bypassed how the Pogoplug works, using SSH, then you need to have it rebuild the ceid data. Delete the ceid info and let it rebuild from there.

What is the name and location of the file you are saying should be deleted and how can i force the pogoplug to rescan

/tmp/.cemnt/mnt_sda1/.ceid

Or, attach it to a computer, and remove the .ceid & .cedata from the root of that drive.
