If I understand you correctly, yes, you can setup Pogoplug's locally, then transfer the Pogoplug to another location. Provided the remote networks setup is relatively simple and you have DHCP Server setup on your remote router/network, your Pogoplug should connect to our Service.
Then the remote Pogoplug will be available under your owner account at my.pogoplug.com

Can I have my unit installed on another router in another city to act as a secure backup? If so, are there any problems with doing the initial set up via web from my base computer?
There's no problem doing a remote Pogoplug install, just make sure you know the identifier code of the Pogoplug you want to install (26-digit alphanumeric code on the bottom of the Pogoplug). When you go through the install wizard, it will try to locate the Pogoplug automatically, but not find it because you will not be on the same LAN. It will then ask for your identifier - type it in and you will be all set.
