I haven't noticed any big differences. The HD attached to my PogoPlug has three partitions, one each formatted as ext3, NTFS, and HFS+ (unjournaled). Going over my LAN, it doesn't seem to matter which I use. I wrote about this here:

anyone have an idea what fs format performs the best with pogoplug? possibly ext2 since pogoplug runs linux? if so can we tweak performance with settings like noatime?
I been running Fat32, NTFS and Ext3 drives on my Pogoplug for over 6 months now and can say that the best performing format without question is my Ext3 drive followed by NTFS then Fat32, with the caveat that they are also performing according to their size / age. Each drive is a 7200 rpm, with size appropriate caches, so I'm not sure what if any of these points factor into their performance, but thought I'd post my results.
1 TB = Ext3
300GB = NTFS
150 GB = Fat32
+1 for ext3. It's too bad the Pogoplug doesn't support ext4 (yet?), but ext3 is the default Linux filesystem, and the 'plug runs Linux.
