Sorry if this is a dumb question but I downloaded the TrueCrypt plugin, but what do I do with it? How does it work with Pogoplug?

I don´t think the Truecrypt Version offerd here is especially designed for pogoplug. I mean its the "normal" Version, you can use to encrypt Partitions or create encrypted containers. As far as I know theres now way yet to mount a encrypted Partition with Pogoplug. Myself failed trying this. But you can mount encrypted containers.

Is there documentation on how to use Truecrypt with the Pogoplug?

With traditional implementations of Truecrypt the user enters an encryption key at the beginning of their session, with options for how long that key remains in cache before it has to be re-entered, and there are options for a pair of secondary encryption key files that can be used to increase security. (High-security files can be encrypted using a password key and two key files that can be conveyed by separate couriers, resulting in a four-point physical security pattern that, properly implemented, is unlikely to be breached.)
